The story is set in a parallel world to original Fate/stay night, where the House of Einzbern summoned a Ruler rather than an Avenger in the Third Holy Grail War, and the Holy Grail was removed from Fuyuki City to Romania after the war. Thus the events of Fate/stay night and Fate/Zero never happened. It focuses on the conflict between the two opposing factions, Red and Black, each summoning seven Servants and the Grail itself summoning a special Ruler-class servant as a mediator of the Holy Grail War. The Red faction members are mages sent by the Clock Tower Mage's Association, while the Black faction members are part of a Romanian group of magi called Yggdmillania.
第三次聖杯戰爭中冬木之地丟失的大聖杯「第七百二十六號聖杯」在羅馬尼亞發現。原來六十多年後，當時第三次聖杯戰爭勾結納粹德國的參戰魔術師，糾集一群魔術師以千界樹一族的名義，將冬木市的聖杯搬運至羅馬尼亞，該地區的一支魔術師向時鐘塔宣戰，並打算成立新的魔術協會。他們利用聖杯系統召喚了七名從者，而時鐘塔利用了大聖杯的「非常時期機制」再召喚了另一派別的七名從者。聖杯為了裁定這項意料之外的聖杯戰爭，本身也召喚了一名特殊職階的從者——裁定者。而故事的主軸，就環繞在紅黑雙方十四名從者和御主的戰鬥以及制裁者衝突當中。
